On a related note, waiting for the last member of your party to show up as the world is destroyed in FF VI. That's one of the scenes I remember the most.
Boss fight-wise... I'd have to say fighting yourself as Cecil to become a paladin in FF IV.

I'm not a huge FF buff, but the one boss that comes to mind when I think of a cool FF boss is from FF7. Jeez, I must be tired, these sentences suck.
Anyways, the boss from FF7 in that one elevator...I think it's one of the first real bosses you see, but it was so cool because with the elevator like...free-falling and the boss attacking you're worried about dying either by running out of time or by getting killed by the boss, and it made for some tense moments that I never forgot...obviously if I remember it now.

seymour in ffx. That guy had the most messed up hair and he just wouldnt go away. I think you have to fight him like 5 times or something crazy like that.
I loved your first fight with Sin in FFX. Sure it was easy and near the beginning of the game, but fighting on a moving ship about to be submerged in the ocean, along with several cool cutscenes, drove me nuts as a kid.
